The school was founded in 1888 as the Barboursville Seminary of the Southern Methodist Church. In 1901, it was renamed Morris Harvey College (Morris Harvey College) in memory of a staunch supporter.
In 1935, the school moved to downtown Charleston and was affiliated with the Mason Academy of Fine Arts and the School of Music. In 1940, it broke away from the Methodist Church. In 1947, the school moved across the river from the State Capitol to a part of the current campus in Kanawaha, Charleston. In 1951, it purchased Young-Noyes House as the residence of the university president. It was included in the National Register of Historic Places in 1978.
 
During the Vietnam War, after military conscription and university extensions ended, the university fell into a difficult period and sacrificed its life to the state government in 1975. The state rejected the gift. In December 1978, the school was renamed the University of Charleston. Since the inauguration of President Edwin H. Welch in 1989, the school has undergone physical and academic changes. Since 1998, four new student dormitories, a parking garage, a fitness center, an academic building to house a library, computer and science laboratories, and a new pharmacy school have been built.
 
UC established campuses in the former Beckley of Mountain State University and Martinsburg, West Virginia on January 1, 2013. Later, the University of California withdrew from the former Michigan State University Martinsburg campus (the property has been sold to third-party buyers) and established a new campus in Martinsburg, known as the University of California Martinsburg. UC withdrew from the former Beckley campus of Michigan State University after the 2014-15 academic year and established a new campus in Beckley.
 
On December 15, the Board of Directors appointed the West Virginia University Graduates Committee and appointed Martin S. Roth to replace Dr. Edwin Welch as the university’s president. He started work on June 30, 2018. Rose leaves the post of Dean of the Hartford University School of Business.
